I am going to go, I think, with The God Complex... unusually an episode which does not feature River as most of my favourite Smith episodes do. I thought it was well written and fascinating though and provided interesting insights into the main characters (what was in the Doctor's Room? Why does Rory not have faith in anything?). There are plenty of other great episodes to choose from though. I found The Girl Who Waited to be very original and pretty much anything featuring River was very watchable. The Pandorica Opens was another great episode - brooding and full of menace, an insight into the Doctor's power and the reason he was so feared.

The Matt Smith era's overall writing was very good but there were not that many memorable episodes. Arguably it felt like the writers were trying to find their feet through all three seasons. One of the best, most memorable episodes for me was 'The Eleventh Hour', though, which introduced Smith's Doctor. It sets up a lot of memorable concepts that would be re-used through much of the next three seasons (and some that were only used in the Fifth Season, like everyone in town knowing about the Doctor as Pond's invisible friend, or the fact that Pond had parents).

I thought that Amy's parents being resurrected was a bit silly frankly but apart from that I liked that season. The Eleventh Hour wasn't a great story in itself but yes, I loved the way that it set up several themes that would later recur and also introduced Amy and Rory and gave a little of their backstories.
